In this episode Leonardo devises an ingenious way to break into the Vatican to discover the identity of the Roman spy. He finally discovers what he was after and more- from an unexpected source - "The Prisoner" from the third Episode. 
The Medici's and their enemies from the Vatican are both making strategic alliances. Lorenzo and his wife promise that his brother Giuliano will marry to form a political bond. The Pope pressures Duke of Urbino to join his side.
"This is precisely why marriage was invented, to consolidate power and to settle feuds." - Lorenzo to Giuliano after telling him he was to be Married.
Leonardo has a vision of Lucrezia where she says: 
"It is easier to resist at the beginning than at the end. But then again perhaps you are not capable of love. "
"Without love there is no point in living" Lucrezia 
This is another instance where the series uses a Leonardo quote:
"It is easier to resist at the beginning  than at the end." - Real Life Leonardo
While Leo is trying to figure out a way inside the Vatican City he dunks his head underwater and is inspired by the bubbles he sees forming. This forms the idea of a "diving suite" that would allow him to enter underwater and drill up into the city. This is one of Leonardo's real inventions. He also says that he knows the Architect from Vitruvius's plans - the man who inspired his sketch: "The Vitruvian Man"

"How by means of a certain machine many people may stay some time under water. How and why I do not describe my method of remaining under water, or how long I can stay without eating; and I do not publish nor divulge these by reason of the evil nature of men who would use them as means of destruction at the bottom of the sea, by sending ships to the bottom, and sinking them together with the men in them. And although I will impart others, there is no danger in them; because the mouth of the tube, by which you breathe, is above the water supported on bags or corks.." - Leonardo da Vinci
Leonardo navigates underwater and eventually drills up through and into the Pope's baths. He also manages to catch him off-guard and thankfully alone. Leo questions him and denies it being a woman:
"Could you truly believe I would employ a daughter of eve?"- Pope
Da Vinci figures out how to enter the Secret archives and the Pope tries to recruit him by enticing his curiosity. He refuses but is then led down into an even MORE secret room.
"My quest is not a pursuit of anyone's purpose except my own." - Tom Riley
Below the secret archives is a chamber that contains: A dragon's skull, the "Sword in the Stone" and the spear that pierced Christ while he was on the cross. Not only that but it has a page from what seems to be the book of Leaves that changes each time you look at it.

"Secrets of the divine- authors of the nephelim, The book must remain within the church.  " - Pope
The nephelim are mentioned in the bible as being the "angels' that came down from heaven (Space) and took women as their wives. Basically "Aliens." (so excited for next season!)
The guards arrive and Leo escapes and finds himself in the prison and meets the man from Episode 3 who ends up being Lucrezia's captive father. This explains why she has reluctantly been working for the Vatican. This completely takes Leo off guard and he is shocked to find out that the secret spy is his secret lover! 

"Do you love my daughter, do you love my Lucrizo Leonardo?"- Donati's father
"I must confess i'm not sure who you daughter is senior. Her image has always been shaded to me perhaps now i know why. you.. you.. you.. present a key piece in unlocking her puzzle. She offers me your ring, but keeps your imprisonment secret. She extends me her love, but she continues with Lorenzo, she despises Riaro but she's barely met him. She hopes to save you, to protect... how can I be so blind she maneuvers for Rome she feeds  secrets to Rioro, she poison her fellow citizens.." - Tom Riley
Meanwhile Giuliano also uncovers the identity of Lucrizo as the spy  - saves her from the Roman's sent to kill her and she ends up stabbing him.
